Rho-dependent termination is one of the two primary mechanisms by which transcription in bacteria is terminated. It relies on a special protein factor known as rho. During transcription, RNA polymerase synthesizes RNA from the DNA template. As transcription progresses, the rho protein binds to a specific site on the newly forming RNA, known as the rho utilization (rut) site. From there, it moves along the RNA towards RNA polymerase. When rho catches up to RNA polymerase, it causes the RNA-DNA hybrid within the polymerase to unwind by using its helicase activity.
This results in the release of the newly synthesized RNA strand, effectively terminating transcription. Rho-dependent termination is essential for ensuring that transcription ceases accurately and at the right position, preventing improper or excessive RNA synthesis that could disrupt cellular functions.

In contrast to rho-dependent termination, intrinsic termination, also known as rho-independent termination, does not require any protein factors to cease transcription. This mechanism relies solely on the RNA sequence itself. During transcription, the RNA polymerase encounters a specific sequence in the RNA that forms a hairpin loop structure followed by a sequence of uracil nucleotides. The hairpin loop causes the RNA polymerase to pause momentarily. The series of uracil nucleotides forms weak hydrogen bonds with adenine nucleotides on the DNA template. These weak bonds make the RNA strand more prone to detachment.
As a result, the RNA polymerase disassociates from the DNA template, releasing the newly synthesized RNA molecule. Intrinsic termination is an efficient way for cells to regulate gene expression by ensuring that transcription terminates at precise locations within the genome.
